I can offer you a way to make the encrypt/decrypt very painless (ie simply a mounted drive). Have you come across TrueCrypt? It is free, offers passworded or keyfile encryption and can be autoran as a device is inserted so you are passworded and the encrypted partition is auto-mounted.
“Password protection” means nothing unless the drive is encrypted.
I can bypass any of your unencrypted “password protection” by just plugging your external hard drive into Linux and browsing with a root file browser.
If you really want to password protect, you must use encryption. Try Truecrypt.
